Abstract
Following an overview of the main phases of experimental design and analysis,
this talk will consider their application to finding differential expression
using RNA-sequencing (RNA-seq) experiments. Such experiments are being widely
used with a vast array of applications from, for example, distinguishing
cancer tissue from normal tissue, to finding those genes in plants like rice
that are differentially expressed under environmental stress. RNA-seq differs
from microarrays in many ways. In particular, it directly profiles transcript
abundances. So new statistical methods have been developed for such data, and
these will be summarised. Next some interesting comparisons will be given of
the relative performance of several packages that have been developed in
R/Bioconductor. Currently RNA-seq experiments are relatively expensive. So
two key design factors will be considered, namely (i) sequencing depth – how
much sequencing data to generate for each sample, and (ii) number of
replicates – whether technical replicates are informative and what is the
minimum number of biological replicates.
