题 目:Optimal in silico target gene deletion through nonlinear programming
for genetic engineering
摘 要:The in silico target gene deletion problem will be discussed.The
state-of-the-art of this problem for in silico genetic engineering will be
reviewed. I will present an integer programming solution to the problem based
on discrete dynamical system models for gene regulatory networks. Such a
model can be obtained through a least squares method from observed dynamical
system trajectories. I will show that this integer programming problem is
NP-hard and can be reformulated into a nonlinear programming problem with
fewer decision variables. Then, an algorithm, GKONP, is introduced to solve
the nonlinear programming. The efficiency and accuracy of GKONP is discussed
through comparing with the exhaustive approach. The results are applied to
modify yeast pheromone pathways so as to control cell fusion of two mating
haploid yeast cells.
